Mission Valley is close to the major tourist attractions (Zoo, downtown, Sea World, beaches, Old Town). There are lots of budget hotels in Hotel Circle. It is also on the trolley line, which is great if you don't have a car.

If you want something more upscale, the resorts on Mission Bay are great.

I live in an area near the San Diego California Golf. It's a calm place and lots of pro golfers visit the site and practice.
References :
http://www.golfzoo.com/-san-diego-california-golf-vacation-packages-.htm

Mission Valley is ok, but it's not very close to most of the attractions, it's fine if you have a car (since you can get on almost every major freeway in SD from there)

But if you like to walk it's not that great (not much to do). Downtown would be better of course if you want the city feel like downtown honolulu, but if you want more of the beach, you should try the hotels around Mission beach/bay

(and note there IS a difference between the two)

Personally I would stay downtown, there's a Holiday Inn (called HI: by the bay) that is on a primo location downtown, facing San Diego Bay, and you can walk to most of the main attractions downtown from there
References :
It really depends on what you want to do and how you want to spend your time.

Mission Valley has a lot of hotels and is sort of centrally located, but there's not a lot to do in the immediate vicinity. You're not too far from things like the Zoo, downtown, Old Town, Sea World, etc., however.

If you want the higher end shopping and restaurants (sort of like Waikiki), you might look into La Jolla. And that would be good for some beaches and snorkeling as well, but it's a little farther from other things.

And if you want to stay in a busy downtown area right next to the ballpark, good restaurants, etc. as well (and still relatively close to things) you might look at places like the Omni (hotel) downtown. Depending on timing, you could hit crowds at the Convention Center across the street, however.
References :
mission valley is fine, centrally located with access to the freeways. you'll need to have a car, cause its california after all. as you head further east, it get more affordable. you could easily stay in la mesa or el cajon and save $.
